If I complete a dungeon run by myself, does it count as completing it in a guild run (and hence towards the guild achievements)? Do you have to do the dungeon achievements at-level?

You cannot solo a dungeon and have it count as a guild group.

You do not have to complete the dungeon run at level.

You need the same number of guild members in the group for low level dungeons as for high level ones, namely 3 guild members for a 5-man dungeon.

According to the PTR 4.0.6 Patch notes,

If 3 out of 5 players in a group are members of the same guild, they will now be able to complete guild achievements and earn guild experience at 50% of the normal rate.

If 4 out of 5 players in a group are members of the same guild, they will now be able to complete guild achievements and earn guild experience at 100% of the normal rate.

If 5 out of 5 players in a group are members of the same guild, they will now be able to complete guild achievements and earn guild experience at 125% of the normal rate.

Also note that Heroic dungeons offer a 1.5x multiplier on all guild experience earned.

For Arenas, WoW Wiki says

100% for arena teams (2/2, 3/3, 5/5)

Also, the dungeon achievements do not have to be completed at-level.
